Hi Mike, I am pretty sure that you need to strip out everything else. Just keep the "gene", "transcript" and "exon" features.

We would like to re-run maker, keeping our locus IDs from a previous run, if possible.  We added the old maker annotation in maker_gff and set everything else in the re-annotation section to 0.  We also set map_forward=1.  The output has gene annotations but the locus IDs were not transferred.  I did some searching in the mailing list and it seems that our old annotation should be in model_gff.  In that case do we need to strip out all the non-gene model features (match_part, etc) or can we leave it as is?
