[maker-devel] basic question for MAKER

Hi,

I have some basic questions regarding how to use MAKER. Do I have to 
download the following file myself?

Repeatmasker.gff file
genome sequence
protein
EST

I would like to incorporate my RNA-seq data, I have a transcriptome 
assembly generated using Trinity, how do I incorporate this and can i 
use MAKER or do i have to use MAKER2?
