[maker-devel] maker problem large number of files

Hi Zelin, The large number of temporary files is part of the normal behavior for maker. After MAKER has finished, the only output files you really need are the fasta files of the annotated protein and transcript sequences and the gff file. 

The full maker output facilitates rerunning in the case of failure or trying out different parameters, which is sometimes a good reason for keeping the full output.
