Hi Chris,

It’s this line here:
model_gff=/proj/willetlb/users/cwillett/MAKER_analyses/dovetail_ann/SDv1.0_est-forward-SDv2.1.gff

Anything passed to model_gff is treated as sacred by MAKER and will be kept regardless of AED. If you pass it in as pred_gff= then it will be subject to the AED filters.
