Hello,
I am attempting to annotate a small section of an arthropod genome. I ran Maker on the command line and the results showed only repetitive regions recognized by Repeat Masker -- no predicted ORFs. I submitted my scaffold through the web interface and got the same results.
I know that there are genes present on this scaffold and when I run it through Augustus there are 13 ORFs predicted.
Are there some options that I need to adjust to get ab initio gene predictions from Maker?
